Update via github - no effect - not working properly

Alright, I am currently attempting to use deployhq to update my site via github using the joomla3 branch.

The setup process goes smoothly. I have it set to go to my site folder at public_html/prism

I then take the latest commit and attempt to update. It then uploads thousands of files, and removes none.

I get the feeling it is somehow not updating the current files and is instead creating new files which are not being used. I tested this by deleting certain fabric folders and attempting another deployment to the same system, which in turn made zero changes stating everything was already up to date. I believe this confirms that it is not properly updating the files and is in fact creating it's own set.

I cannot explain this at all and cannot step any further with any projects on any of my sites until I can resolve this issue.

I can provide credentials to both the site and the deployhq account to assess what I'm doing wrong here.

I'm doing this on what was originally installed as the fabrik 3.1 alpha install from the fabrik site.

If you can help, please walk me through the process of how you get this to work so that I may do the same for my two other sites running the same fabrik system.

If the fix for this involves reinstalling fabrik, can someone also please tell me how to save my forms so I don't have to recreate them after reinstalling.
 
Credentials sent. I've recently just restored the site to before I deployed the github update, so there should just be the files based on what I've updated via FTP to this point.
 
Still seems like it's not working properly. You had mentioned previously that certain folders needed to be removed in order for the system to run properly because I was originally using FTP to update. Yet when I deploy from the HQ, it doesn't remove any folders. This time it made 17 changes and removed 0 files. I'm not sure if it's editing my files at this point for fabrik, or the set which I believed it created on it's own.
